somebody correct me if im wrong, but im sure that any loading of folders, like a folder with subfolders in it - the subs will not load automatically, so anything in the loaded folder gets loaded *except anything in a subfolder*. i rarely use "project" files so im no authority there, but if u are needing to load samples for insts, then these samples also need to be there in the same folder as the insts. ie: nothing in subfolders.....or u are in manual territory.
one clean method - i use - is to have a 'master' directory full of all the insts and their samples u have ever made.
then when working on a new song/proj - if u load any insts and samples into a new song or project - make sure that they are then saved into a song/working directory that has only your items for that project - with every .all/.prg/.wav in it. then one load of that folder will load the lot ( beware that any multiples of an '.all' file in that folder - only the first in the list will load)
