Yes I've had trouble related to this too. Not sure if it's exactly the same thing but I belive it is.
When I'm working with standard midi file data and trying to adjust midi-note-to-pad assignments in a JJ OS2-program, the results are unpredictable. The right pads are definitely not playing if the assignments are not according to the default midi note mapping. My theory is that JJ OS2 programs will play pads according to the default mapping no matter what mapping is set in the current program. The midi-note mapping in the program seems to affect midi out only. JJ OS1 and Akai OS is not working like this.
However, a program made on JJ OS1 but loaded into JJ OS2 will map midi-note-to-pad according to the program map. So JJ OS2 programs behave in a completely different way in this sense and it's very confusing. If this is not a bug it's a strange feature that should be removed on OS2XL. I can't see it serving any puropse at all.
EDIT ADDITION: Confirmed. I get exactly the same result as Nym.
