I think you should be fine. I don't remember too many places on JJ OS1 where he took existing Akai features out. It was mostly added features, fixed bugs, and new screens here and there.
It takes nothing to put the Akai OS back on (and you can always reinstall JJOS again later) if you run into trouble so don't worry either way.
At the very least, you should update to the latest, which is 5.54.
Have fun and don't sweat it. Its pretty tough to screw anything up.
